Recent DNA testing has conclusively determined Akhenaton was the father of King Tutankhamun. Amenhotep III was Akhenaton's father. One of the fascinating aspects to this was that the whereabouts of Akenaton's mummy was not known. The researches went into the Cairo museum storage where there are thousands of unknown mummies, and took an educated guess on one of the unknowns. This mummy had been found with several others in a tomb believed to be Akhenaton's, and there was no name on the Sarcophogus. They compared the DNA of this mummy to that of Amenhotep III and found, using modern techniques, conclusively this was indeed Akehnaton. He had been in the museum in storage for over 100 years! It was in using this same DNA testing they found Akhenaton was Tut's father. They have found the mummy of Tutankhamun's mother. Again using modern techniques. Her identity is not known, but it is believed to be Akhenaton's minor wife Kiya. Records indicate Kiya died the same year Tutankhamun was born, indicating she may have died in childbirth. The other possibility is Akhenaton's first wife, the very famous Nefertiti, was Tut's mother. However, with the finding of his mothers mummy (in the same tomb as his paternal grandmother), it does not appear to be the case.
There is speculation about who his mum actually was, but theories suggest that she was either Kia or Nerfertiti.
