Meselson and Stahl used isotopes of nitrogen because DNA is made up of nitrogenous bases which are, as the name suggests, made up of nitrogen. I suppose they could have used phosphorus like Hershey and Chase did. But they are limited to the atoms that are present in DNA. There may be other reasons involved that would require digging up and taking into account of the the knowledge available in the 1950's (at that time).
