Manga's are usually long so not everything written in it will be translated into the anime since there are only a certain number of episodes given based upon its popularity or the production companies view on it, yet if the first set of episodes are well received then another season may be added.
An example where anime doesn't follow the manga can be seen with the Rosario + Vampire Series. In the anime they altered many of the good scenes where the main char. Tsukune Aono defeats the enemies due to Moka giving him her blood (power), instead Moka defeats the enemies in the anime and his vampire scenes were cut off which is the main plot in the overall manga.
