I had the same problem with my '01 Sunfire. Might not help you but the solution for me was pretty simple, after working on it I had forgotten to plug my oxygen sensor back in. I was amazed that a simple oxygen sensor would cause such a huge problem, but it did. Once I plugged the sensor back in it was fine, maybe I just got lucky. I'd recommend checking your connection or maybe replacing the oxygen sensor.

In the trunk there is a yellow switch on the drivers side by the hinge. Flip it to emergency mode that way you can contol the sun roof eaiser w/o damaging the motor.
