I may be wrong, but I think Baby did it. Baby, the animatronic in sister location, killed scott because scott talks about the animatronic for sister location in Fnaf world update 2. Then he says "I'm sorry.", possibly meaning that he is going to cancel the sister location projet, removing Baby from existence. So Baby had to act fast. So Baby killed scott in order to keep him from being removed.
