Naruto Shippuden is currenly being aired on the website Hulu for free. The episodes are legally subtitled in English and posted a week after their original airdate in Japan. (early Thursday mornings if you're in America) Episode do not expire, so you can start watching from the first episode at any time. There is a premium service that allows you to see new episodes an hour after they air in Japan. I don't remember on what website or how much it cost. Someone else needs to add that to this answer.
