Axel wants Xion to return to Organization XIII, but she wanted to return to Sora. At the same time, Xion pretty much wantedto be eliminated, because Namine told Xion that if Xion returns to Sora, she'd return Sora's memories so he can reawaken and destroy Organization XIII.
How are Donald and Goofy able to fight Heartless and restore the hearts if they don't have the necessary Keyblades?
They don't need to be. They're with Sora, who does have the keyblade. Anyone with Sora is capable of releasing the hearts and the keyblade absorbs them, or sends them to where they need to be. This is sort of explained in 358/2, with Xion losing her ability to wield the keyblade, so she teams up with Roxas, who can.
