Lincoln wanted enough troops to remain near Washington DC to defend it from Confederate attack. McClellan had taken almost all of the Army of the Potomac into Virginia, and as shown later in the war, a determined Southern attack could force a large contingent to hurriedly return to Washington to protect the capital. The capital cities of Richmond and Washington are only about 100 miles apart.
As Major General George B. McClellan was following the Confederate army in Maryland, he sent to Washington DC on September 10, 1862, that the Rebel forces numbered 120,000 soldiers. This was a gross error as Lee had less than 50,000 troops. McClellan's source of information on this was from a civilian observer.

Famous then and later for over estimating the size of Confederate armies, Major General George B. McClellan was falsely alarmed about the size of Confederate troops that would be soon threatening Washington DC. In mid-August of 1861, he made it clear that his Army of the Potomac, still in a training mode, would soon have to face as many as 170,000 Southern troops. In reality, the Rebel force in northern Virginia at that time had only 45,000 troops. At the same time his army had at least 80,000 men.

Confederate General Jubal Early tried to relieve the siege pressure that Union General US Grant was placing on Petersburg. He led a raiding party of sorts north to Pennsylvania, which did little to change the war, however, it did cause US Grant to prevent any Confederate operations on Washington DC, by sending troops north to help reinforce the Union capital.

The Confederate Army would have been able to attack Washington DC from the north. It would have left much of the area undefended. The Confederate Army would have been able to re-supply from many of the area's farms and factories.
As much as General Lee wanted to follow the defeated Union troops onward to Washington DC and keep the North on the defensive was that he lacked the troop strength and heavy artillery to attack Washington directly. And, his army was too small to lay Washington to siege.
