Azelf doesn't leave it's cave but mesprit will fly to a random place. Do not fly to the closest city or it will fly somewhere else. Use the marking map poketch apps to find mesprits location. Look for the funny face on the map. Like Azelf and Uxie, Mesprit will be Lv.50. Hope this helps.

after you rescue them from team galactic, you have to go to the caves (you need surf) and enter the caves in the middle of the lake. Each Pokemon will be in a different lake-cave and right in the middle. Mespirit's the only one who when you encounter her, will run around like latios and latias and because its level 50 it is harder to catch so you are best to use a master ball on it if you are not very good with catching Pokemon.
