When God created the heavens and the earth, he also included water! :)

Answer

Water molecules would have been in the material from which the earth was formed but would have escaped in the earliest stages. As the primordial earth cooled conditions developed that allowed the atmosphere to stabilize and create enough pressure to retain water. You can read more about it at the related links.
