Software is stored as binary encoding on the hard drives of the computer (when it is turned off) When a software application is started at least part of the software is copied to the Random Access memory (RAM) for run-time execution.

Programs that are running are STORED on the hard drive (or CD/DVD, etc). However, they are copied to the computers memory (called RAM) while running. This is also where any changes are made, for example in a Word document. When you save it (or exit the program) the changes are written back to the hard drive, This is why crash or power outage can cause you to lose data, as the changed data does not get written back to the hard drive

In computers with a von Neumann architecture - i.e., basically ANY modern computer - both the data and the programs are basically stored in the SAME memory.Details vary from one type of computer to another, but in a typical desktop or laptop computer, the programs are stored on a hard disk; from there, in order to run a program, the program is copied to RAM. When the program is actually running, it is in RAM.

Which computer first stored its operating system in rom?

This is hard to say precisely. However the Minuteman I and II guidance computers stored their software on read only tracks on a harddisk platter, and the Apollo guidance computer stored its software in core rope ROM. But neither of these actually had an operating system, their software ran directly on the hardware with no intermediate layers.
