You use it at the very end of the quest when you are rescuing the Captain. At this point, it is fairly impossible to go back without him. When he confesses that he ran aground chasing the white whale, use the wrench to turn the whale caller and summon the whale.
You need to go to Dulcie's & bake a batch of cookies, or go to your mentor fairy (which ever talent you are) & do a talent quest, most of those give you a cookie as a reward after completing the quest.

There are scenarios in this game. Unfortunately you can choose the path of what happens between: Kluke w/ Shu, Sahlia w/ Shu, Kluke w/ Jiro. I beat the game and the thing is its all drama between Kluke and Sahlia fighting for Shu. At the last quests with Sahlia; Sahlia sees Shu with Kluke and she gets jealous, so she decides to make an "Ultimate Cookie" which is a quest where you have to get ingredients for it. When Sahlia finishes the cookie, the game asks you: Yes, Shu eat the Ultimate Cookie; or No, Shu does not want to eat the Ultimate Cookie. If you pick Yes than Sahlia would be with Shu, than there would be a quest where Jiro wants to get with Kluke. Its all drama, basically you can choose what happens between those 4 people. So the answer is Yes and No.
Basically, you just have to wait for a random event if you want a quest from the Air, Battle, Crafting, Dark, Earth, Fire, Light, Water, Space, Fountain, or Queen faeries unless you want to spend neocash. If you are willing to spend Neocash, you can buy a Faerie Quest Fortune Cookie when they are available. They guarantee you one faerie quest a day from any one of the above faeries (except the Crafting Faerie) for a week. It is also worth noting that there are three other special faeries: the Snow Faerie, Jhudora, and Illusen. The Snow Faerie will grant you a quest whenever you visit her on top of Terror Mountain. Jhudora grants a quest every 12 hours if you visit her on her Bluff in Faerieland, so long as you also have not done a quest for Illusen in that time. Likewise, lllusen grants a quest every 12 hours from her Glade in Meridell, as long as you haven't done a quest for Jhudora in that time.
