Darwin was medicine science student, but was interested in natural science (Biology). Therefore, he quitted his study and went on expedition to Madagascar and other places with reach biodiversity to examine evolution of species.
He found that natural selection, organisms adaptation, genetic mutation and so on are behind species' evolution and/or emerging of new new species from ancestral ones. These are the foundation of his theory - evolutionary theory.
His main way of data collection was observation, and description and comparison what he observed.
