It was kinda for both, for the sake of the friendship they had and because if Mullet Fingers got caught who would be the one to lead the mission on saving the owls. Basically it was to save Mullet Fingers from being caught and sent back to juvie.
Because if Mullet Fingers real name got out, the hospital would be able to identify him and send him back to juvie.
Roy gave shoes to Mullet Fingers in "Hoot" because Mullet Fingers needed them after losing his old ones while trying to save the burrowing owls. Roy wanted to help Mullet Fingers out of gratitude for his efforts to protect the endangered owls.
