The government at this time was actually supporting the church financially is some cases. They were very seperated, but not as much as in years to come.
The Pilgrims wanted freedom from religious persecution. The Church of England was the state church and all other religions were banned. Most of the Pilgrims were Anabaptists or reformers of the church. This is why the "Separation of church and state" is part of our laws, the government did not want freedom from the church, but the church needed freedom from the government.

The need for a separation between church and state dates back to ancient Greece and Rome. Whether it's the trial of Socrates or the persecution of Christians, many of the world's greatest injustices have come from combining one's belief system with the laws of its government. john Locke stressed the importance of not allowing the State to combine religion and state law by explaining that man is entitled to authority over his individual conscience, and the State has no power to supersede that authority.

The first white people to come to America came to flee religious persecution, as they did not believe the tenants of the state sponsored religion in England. Thus, when the compacts and covenants were written and codified, they incorporated the religious freedom tenants, as they remembered why they fled England. The Group ISIS/ISIL can also be said to be imposing tyranny by the few on the greater number of peaceable Muslims.
