You can get 2 Master Balls in both versions.
Its actually tornadurus on Pokemon black and i think you have to have either loads of ultra balls or a master ball cos thunderous and tornadurus are both hard hope i helped
One way is to trade a Pokemon from Pokemon Leafgreen to Pokemon Emerald that is holding a Master Ball. Then, take that Pokemon to the Battle Frontear and in the Battle Tower. Go to the PC and make sure that BOX9 is compleatly empty. Now, deposet that Pokemon with the Master Ball in BOX9. Exit the PC, and save your game. Now take that Pokemon out, go to the last lady on the right and start to enter the challenge. DO NOT choose the Pokemon with the Master Ball when you are entering Pokemon. Then, you will notice a pause right before the lady saves your game. Turn your game off at this point. Turn your game back on and the Pokemon with the Master Ball now has a clone. (the clone also has a Master Ball) Trade both Pokemon back to Leafgreen and you have two Master Balls. This may take a while, but it works, I swear.
Dialga and Palkia. You have to battle the Galactic Leader and then catch Giratina. They will be waiting at the spot where you catch Dialga in Pokemon Diamond. You will battle Dialga and then Palkia, both of them being at lvl 70. Be sure to bring some ultra balls or master balls if you have any. Hope this helps!
You cant buy master balls... you can get it from a lot or something its not so easy to get
You can't without a cheat or AR (Action Replay) If you don't have an Action Replay, you can go buy one at Wal-mart for $20.00. To get those Pokemon, you must have the 999 master ball cheat. Then, you must throw away as many as you need to. for Example, I want Pokemon number 100. So I just throw away 899 master balls. Then, when you have 493 master balls, go into grass (I suggest going into the Battle Region for higher levels) and press down your L button while walking. Then, that Pokemon should appear. Then, you can use those master balls to catch the Pokemon. (Another cool thing about this is that if you want a starter Pokemon, you can get it in both genders, not just male. (If this cheat doesn't work, I'm sorry, It worked for me! I have 5 Arceus and 3 mew's!! ^.^ Hope this helped!)

An Ultra Ball or a Master Ball. Carry up to 50 ultra balls (and maybe more; Cresselia is a hard-to-catch Pokemon), and weaken the Pokemon as much as you can. Once it's at the weakest you can get it without it fainting, start throwing Pokeballs at it. (If you can, try to paralyze it or put it to sleep. Do not poison it though; it'll lose health and the Pokemon will faint before you can catch it. Also, legendary sometimes will "run" away in a while battle...To make sure that doesn't happen, carry a Pokemon who has a move (such as Mean Look) to prevent it from running) Don't use a Master Ball unless you have to...Master Balls are used for a right-away capture...And they're the rarest of balls. If you can, try to catch the Pokemon with balls you can buy. In rare occasions, a Heavy Ball or Dusk Ball. Cresellia isn't that heavy, but if you don't have any ultra balls (or not enough), use a Heavy Ball to capture it. And, if you try to catch the Pokemon at night, use the Dusk Ball (works best in a cave or at night). Both, un-necessary if you have Ultra Balls.

My favorite trick when I was young. You need two compatible Pokemon games. Two game boys, game boy colors, or game boy advance (Sp), and a connection cable. Connect the two game boys with both games ready. On your dummy game, (well call it silver version), make sure you have a random Pokemon with a master ball in his hands, make him hold it. Then in your Crystal version, have a cheap easy caught Pokemon Start a trade between the two versions with the dummy Pokemon on your crystal, and a Pokemon with the master ball on the silver version. When you trade it'll start to save. Turn off both systems when it hits the words "Saving do not turn off the". When it hits the, it'll do a half save where you traded but it didn't take it from the other version. So now you have a duplicate, repeat until desired master balls, up to 99.
