Kyogre's location changes constantly. In order to find out where it as at the moment, go to the weather institute and talk to someone there. He will tell you that it is raining really hard on a certain route. Go to that route (you will need to surf and you will need to use dive). If it is raining there, look for a place to dive and dive there. It will take you to Kyogre's cave. If it isn't raining, you will need to go back to the weather institute and talk to the guy again to find out where Kyogre moved to.
NOTE: Kyogre is level 70 and will be hard to catch so make sure to bring about 30 ultra balls to be safe.
