After you have fixed the leaks and repainted Gus's house in the Gremlin Village, there is a plane ride that you hop on which take you up next to Pete's crashed ship. Double jump onto the ship and them go around to the back where you need to spin kick (or whatever it's called when you move the wii remote) the little gear. This will open a door at the front of the ship which contains a chest. The ship log is in that chest!
In the gremlin village, after fixing all the pipes and fixing Gus's house, the rides will come up. Jump on the airplanes and get onto the ship. Spin the wheel on the back of it and a door will open. Open the chest inside to claim pete's ship log. As long as you dont give it to the gremlin to the left of the clock tower, you'll be fine. Show it to the gremlin by that thinnable patch of wall to erase any temptation.

Ortensia is revived and Yen Sid shows Mickey some wasteland scenes (Which are affected by whether you gave small pete his log book, defeated the clock tower, hook, and petetronic with paint or thinner, completed pete and horace's quests, and rebuilt the animotronics). Mickey also retains some of the blot so he can use his mirror to check on wasteland at any time.

If the ship has a Chief Engineer, he has a similar book for the engine room.
