Raikou, like Entei and Suicune, travels around the map. In order to catch it, you have to have seen it in battle. After that, simply follow it around using the area function on your pokedex to figure out where it is. Once you are in the same area as Raikou, you should use a repel and put a level 39 or 40 Pokemon in your party. I recommend something fast so that you can get an attack in before it runs. Oh, and finding Raikou is all luck. You won't be able to do anything with Raikou until you have randomly encountered it in the wild.
