At the beginning of the dungeon there is a room that has a path going around the outside with some floating jellyfish and two crates. After you have defeated the mini-boss and Ruto has gone missing, return to this room. There should be a piece of 'flesh' on the edge of the wall letting you access a door. To get in you need to put one of the crates on the switch. Once in this room, just follow the dungeon map until you reach the bosses lair.
