Various stray fairies roam around in the game in dungeons and around Clock Town. If you are looking for the one in Clock Town go to the Laundry Pool which is right by the entrance to Termina Field in South Clock Town. If it's nighttime the fairy will be in East Clock Town floating by the Stock Pot Inn and Treasure Chest game shop.
Each dungeon houses 15 stray fairies for you too find. Use the Great Fairiy's Mask to help you locate them.
