After beating them in their hideout in Lilycove, surf east then south to Mossdeep and beat the gym leaders. Once you've beaten them, Team Aqua/Magma (Aqua in Sapphire, Magma in Emerald) will appear near the Space Research Center, walk near them and they'll head inside. Follow them into the building and battle with Steven to defeat the leader and one of his minions. Once they've done that, Steven will ask you to meet him at his house. Head to his house in the northwestern corner of the city and go inside. He'll give you the HM Dive, which can be used to access Aqua's underwater base, where Kyogre is. Surf south and use dive, then move around underwater until you see a cave. Enter the cave and resurface to enter the base.
