When Bismillah was revealed it was understood as the beginning of a new Surah. Surah Taubah is one of the last revealed Surahs. Bismillah was not revealed before it. Then it was thought that Surah Taubah might not be an individual Surah (because it didn't have a Bismillah in the beginning). According to its content it best fits as a part of Surah Aanfal. That's why Surah Taubah is placed after Surah Aanfal. Now if Surah Taubah is meant to be a part of Surah Aanfal then a reader can read on, and if it's not (only Allah knows the secret) then it can be recited as an individual Surah.
