In the US there were many agencies and offices of the Federal Government involved as well as state agencies. Most of the Federal involvement was in the Executive Branch.

These organizations were involved in laboratory study; accumulation of information and reports on the spread; preparedness for pandemic; preparations for hospital readiness for an influx of patients; vaccine development, manufacturing, approval and distribution; information collection and distribution; creation of prevention guidelines for individuals, health care professionals and providers; guidelines for schools and other institutions for closure, and for hospitals and other inpatient care centers; guidelines for the safety of foreign travel; guidance for admittance of ill people into the country, etc.

However, it really doesn't belong to a single area of the government. Some of the areas involved directly were the individual state Departments of Health in each state, the Centers for Disease Control and Prevention (CDC), the US State Department, Homeland Security, the Food and Drug Administration (FDA), FEMA for preparedness and response, just to name those most directly involved.
