Quran says: The mosques of Allah shall be visited and maintained by such as believe in Allah and the Last Day, establish regular prayers, and practise regular charity, and fear none (at all) except Allah. It is they who are expected to be on true guidance. (9:18)

Well it differs from every mosque but most of them keep it in the bookcase without anything above it but another Quran(anything else would be disrespectful) and others keep it on a Quran stand (something looking like an X where the upper is the place where the book is placed and down parts are the legs) as i said at first it differs from every mosque.
