That's rather complicated. Many of the bad people are really morally ambiguous. Mrs. Coulter is the primary antagonist in the Golden Compass. The Amber Spyglass does deal with the defeat of God's Authority, but the protagonists don't partake in the fight. There are also some minor enemies, like Father Gomez and the Cittagaze people.
