They are Madrigals. It comes from Grace and Hope's side of the family. Amy and Dan learn this in Viper's Nest, Book7.

When Amy and Dan Cahill first heard their grandmother Grace's will reading at her funeral and set off for the 39 Clues, they had no idea which branch they were in and how all the other clue hunters knew their own. However, you later find out that Amy and Dan didn't know for a purpose- they were prevented from knowing their branch until as late as possible by Grace herself and a Man in Black, who later is identified as Fiske Cahill, Grace's younger brother. In the 7th book, Amy and Dan find out that they are Madrigals, the Cahills' most secret elite branch. At first, they thought that this meant that they were the most evil part of the Cahill family, but eventually, in Book 9 (Storm Warning), they learn that Madrigals are actually something different- healers, protectors, the actual good guys.
Amy and Dan of the 39clues are of course Madrigals. Because the Madrigals are always suspicious in the book so their obviously Madrigals!
