He thought Severus Snape was threatening Quirinius Quirrell to help him steal the Sorcerer's/Philosopher's Stone. He overheard Quirrell in a room by himself talking to Voldemort, but he thought it was Snape. He also saw, while riding his broomstick, Snape and Quirrell in the Forbidden Forest. In the movie, after fleeing the library, Harry saw Snape back Quirrell up against a wall and threaten him that he "doesn't want him as an enemy" before Filch interrupted them with the information that a student is out of bed. This was the scene where Snape probes the air with his hand in the direction of where Harry is under the Invisibility Cloak. It is just before he discovers the Mirror of Erised in the first movie.
