In terms of innate power, Eragon is more powerful as he has had more experience in training, but Murtagh is stronger in parts of the series due to his power being enhanced by Galbatorix's magic. Even with Galbatorix's power enhancing Murtagh's strength, Eragon is still the stronger in the end because he is the hero in the story, and as we all know, the good guy always wins in the end...
Murtagh's magic is stronger than Eragon's because Galbatorix has given Murtagh lots of Eldunari, therefore giving him much more energy than Eragon.
