From the time that Sam became a shape-shifter to the time that Jacob became a shape-shifter, Sam was the assumed Alpha since he was the largest and oldest (not to mention the fact that he was the first to transform). When Jacob made the transformation, Sam asked if Jacob wanted to step up and take over the pack since, by blood, Jacob was the true Alpha. His great-grandfather was the last real Alpha, so he inherited the leadership. but since Jacob didn't want to be a leader, he assumed the "Beta" role and Sam continued to be the Alpha wolf. In Breaking Dawn, there is an argument between Sam and Jacob, and Jacob used his rightful Alpha power to overcome Sam and take his place as the true leader. Jacob broke away from the pack to go off on his own, to protect Bella and the Cullens. Seth follows, and later Leah. They become a separate "pack," although Jacob still refuses to use his Alpha power to lead them or tell them what to do. By the end of the series, Embry and Quil have joined Jacob's pack, while Sam leads Jared, Paul, Collin, Brady, and six other, younger wolves in his own original pack. Sam and Jacob, both being Alphas, can communicate with each other through their thoughts, while the rest of the packs minds are separate from the other (although the ability to share thoughts within the pack(s) still remains).
