The actual decapitation of Khartoum, Jack woltz's prized horse, is not shown in the movie.
It can be assumed that Tom Hagen - Don Vito Corleone's adoptive son, who was sent to convince Jack woltz to cast Johnny Fontane in his desired movie role - was complicit in the act. He would either have ordered it done, or he would have carried out the job himself (presumably with some help, as beheading a horse can't have been particularly easy).
Woltz agrees to cast Fontane as a result. It seems he was made an offer he couldn't refuse.

A representative for the family went to ask him personally and he was rude, but while there expressed love for an expensive race horse he had purchased. So, receiving his final answer that he would not give the man the part in his movie, the horse was then beheaded by the family, showing what they were capable of, and what would happen to him next if he continued to refuse.
