This was John, brother of James and son of Zebedee, and almost certainly the writer of the last gospel. John was one of the 12 disciples and known as 'the one whom Jesus loved' - the word used in the Greek being agape meaning a deep, platonic, compassionate caring. John was the only disciple not to flee at the crucifixion, but witnessed Jesus' death. He was also one of the first disciples (along with Peter and his brother James) to experience Jesus' resurrection. John was also given the responsibility of taking Mary, Jesus' mother, into his own home to look after her after Jesus' death and resurrection.
Jesus did not have a best friend as he liked all people, but his main friends who he was with most of the time were his disciples. Out of these, he was probably closest to Peter, but this does not mean that Peter was Jesus' best friend.
Several times in John's gospel he refers to himself as "the disciple whom Jesus loved," which is an indication that they were particularly close or of John's reluctance to call attention to himself by writing "I did this, I did that," or both. (For examples see John 13:23, 20:2, 21:7, 20.) Another statement of Jesus' particular affinity for someone is found in John 11:5 -Now Jesus loved Martha and her sister and Lazarus.
There was definitely an "inner circle" within the twelve chosen disciples - Peter, James and John. On several occasions Jesus withdrew from others accompanied only by these three. See for example Matthew 17:1, Mark 9:2, Mark 14:33 and Luke 9:28. This doesn't necessarily mean that He was better "friends" with them, but according the the gospel records, they were the closest to Him of the twelve.
While Jesus walked the earth, he was human as well as divine. As God incarnate He had love for all; as a man it's not out of place to presume that He was more fond of some people than others, as we all are.

The Scripture tells us that the Apostle John was especially loved by Jesus, and that he leaned on Christ's breast, while reclining at the Last Supper.
St. John was "the disciple Jesus loved". The Bible doesn't explicitly say who Jesus' best friend was but John is thought of as particularly loved (as Jesus allegedly loves everyone).
The Bible does not say that. Indeed, Judas betrayed Jesus which is not what a 'best friend' would do.
