Christopher Pike Kirk was just one of many captains in Star Fleet. He was an Admiral for a while and then returned to being a Captain. He was never head of Star Fleet. He was only the Captain of the Enterprise.
If you mean commanding officer as in James T. Kirk's superior, it would have been Captain Christopher Pike. If you mean Kirk's second in command (first officer), it would have been Spock.In the 2009 movie Star Trek, Captain Christopher Pike made Spock acting captain and James T. Kirk the acting first officer before he (Pike) was taken captive by the Romulans. Later in the film, Kirk provokes Spock to attack him, which soon after Spock is forced to relinquish his command due to being emotionally compromised. Kirk then assumes the role of captain, and Spock becomes his first officer.In the sequel Star Trek Into Darkness, Kirk is demoted for violating the Prime Directive and (now Admiral) Pike becomes commanding officer of the USS Enterprise. He then takes in Kirk and makes him first officer. Kirk later regains the role of captain after Admiral Pike was assassinated.
