The situation is based upon whether it is out and out combat. If it does come to out and out fight, it would be down who is a) better equipped(and whether equipment is in good condition) and b) who is better skilled. If it doesn't come to out and out combat, then it would more likely be a ninja. Ninja were not trained for combat as the basis of what they were trained for. Their main training was for espionage, not combat. It is like asking who would win in a fight today, a CIA agent vs someone from Army special forces. Yes, each side has different equipment to train with, but it would also come to a matter of skill, experience, equipment, etc.
