Assuming that we are looking at both in their prime the answer is simple; Jack O'Neill.
If we're looking at the moment then we have to recognise that General Jack O'Neill is already fighting a battle and losing badly. It was a well versed fact that at junior ranks Jack would only attend meetings and briefings if there was cake. Now he is a general he is obviously attending meetings and briefings all the time. In short he'd have to win his battle against cake before being able to face off against Sheppard.
In their prime it would be a close matched thing. Both are used to improvising in tight situations but Jack's dark past, range of experience and well hidden darkness would win in the end.
