If by uncomfortable you mean the way they sit on your face, and if your referring to movie theater glasses, its because they're a one size fits all template. They are they stiff and don't alight well with the contours of your face.

If your referring to uncomfortable in terms of making you dizzy at times, its because when you watch 3D movies both of irises of your eyes must be at a fixed point causing your eyes to cross for pretty much the whole movie. Therefore, sometimes possibly making you feel kinda queasy.

The glasses are not bad for you. The technology in the glasses is simply a polarising lens that has been on sunglasses since the 60's.

The film or TV technology to fool the brain into thinking that it is seeing a 3d image can cause eye fatigue since it forces the eyes to focus unnaturally (cross eyed).

Two images are presented one to each eye filtered by the polarising lenses when watching films in the cinema a TV LCD shutter glasses flicker blocking one eye as one image is displayed then the other.

The two images are separated to force the eyes to cross producing a stereo graphic effect. This is similar to the way an autostereogram works.

In both types of 3d display the effect can cause cause headaches though eyestrain if the 3d effect is too severe or if the 3d image is watched for long periods of time.

There are no studies that indicate any long term damage occurs at this time.
