It's entirely genetic, they have evolved a shorter body over 100,000s years.
I don't really know exactly why this has occurred, but my educated guess would be that the majority of Japanese people and their genetic make up tends to fall under the Mongoloid Huxley classification.
These people tended to inhabit the area in and around Tibet, north through to Mongolia before moving eastwards towards Japan.
With inhabiting such mountainous, high elevations over a prolonged period of time, their bodies have naturally evolved a shorter length as oxygen demand is much higher since the air pressure is much lower, therefore a smaller body means that oxygenated blood travels much shorter distance throughout the body.
