My 2000 cougar started doing that after I replaced the alternator. I've read it might also be the light switch, but in my case I think it's my alternator.
The problem definitely lies with the alternator. That year Cougar has an internal regulator with that alternator and it is "spiking' (putting out excess amperage).... which is causing the lights to pulsate. This can be very bad for the car if you ignore it and can cause other problems. The one I had blew all my dash lights (one at a time) and one headlight as well.
When I purchased my alternator, I asked them if they bench tested it for proper functioning and they told me "yes"....WRONG!!! Luckily, Auto-zone gives a limited lifetime warranty on an item like that. I exchanged the alternator for another one, but this time I WATCHED THEM bench test the replacement BEFORE I took it. (The alternators are TERRIBLE to replace on that Cougar!! You have to have the hands of an alien with 24 inch long fingers that are no bigger around than the size of a pencil!!).
If you had the repair done at a licensed repair facility, take it back ASAP and have them put a volt meter on it to see how much it's spiking..... then have them REPLACE IT!! After I exchanged mine, the lights pulsating was eliminated.
