It all depends on the electronegativity of the constituent atoms of the molecule. CH4 is nonpolar because carbon and hydrogen are of similar electronegativity and this means the shared electrons in the covalent bond are shared more or less equally by both elements orbitals.

Now H2O, water, is a polar molecule because the electronegativity variance is great enough that the shared electrons spend more time in the orbital around the oxygen and less time in the hydrogen's orbitals. This leads to a slightly charged molecule on both ends. A negative/positive variance.
