Main reason is because of their general mission which is that Sea Shepherd's mission is to end the destruction of habitat and the slaughter of wildlife in the world's oceans in order to conserve and protect ecosystems and species. The founder Paul Watson was co founder of greenpeace so before sea shepherd, he wanted to protect whales due to their high intellect but lack of defence against humanity, so whales have always been part of sea shepherd's mission. Sea Shepherd is pretty much only organisation that nowadays will directly get involved in saving whales by physically preventing the whalers to hunt whales.

How does a whale react to a boat coming toward it?

Whales are inquisitive creatures. Whole families of whales routines will swim alongside (at a distance) from a ship of any size. They'll broach, blow water, dive, and resurface, almost as if showing off for people. Humans take tours in Alaskan and the Antarctic Sea to see whales do these antics. The Sea Shepherd Organization and cast of the Animal Planet series, Whale Wars, routinely show pods of whales coming up and swimming alongside their boats. It's a big treat for the Sea Shepherd crews (3 boats normally) since they patrol those waters to prevent Japanese illegal whale killings and harvesting.
