Cartoon Network didn't give a reason for WHY they cancelled Young Justice so unless the creator says something there may never be a reason.
One can presume however, it was simply cancelled for the same reason all shows usually get cancelled, the viewership numbers didn't justify the cost of producing more episodes.

In November 2016, DC Animation revealed a third season of Young Justice was in production.
It is unknown [in Nov. 2016] when S3 will air in fact it doesn't even have a network home yet. Netflix has expressed interest apparently since they currently stream the first two seasons.
