You can separate cookies (once cooled and all) with waxed papers. In fact, it is good to do so (usually) because things are less likely to stick to waxed papers.

As long as the waxed paper isn't burnt into the bottom of the cookies there isn't a problem. Even then, wax paper isn't poisonous.
Apply another coat of wax and buff
DO NOT use wax paper because, the paper will start to smoke really bad and it makes the cookies taste gross, get some parchment paper instead. The cookies won't stick and it help prevent burning on the bottoms.
