either because you didnt check the boxes on the side try clicking on applications and click the "sync all" and on the bottom right click sync
If it is a game go into the ipod page then click the games tab and click Sync to ipod
On itunes click on your ipod and go to apps drag the app to the ipod menu on the right and then click sync or apply at the bottom hope this helps :)
Yes, it backs it up, and syncs all applications automatically...To sync another phone with these same applications, go to its profile (the iPhones) and go into the Applications tab, click the applications that you want synced or the sync all button, then click apply in the bottom left corner of the window.
