Jesse left Rachel for some fairly laughable reasons. She created a music video of the same song with three different boys (Puck, Finn, and Jesse) playing her love interest and then spliced them together. Jesse, for some reason, found this to be an incredible betrayal and not only broke up with her, but became rather antagonistic afterward.
That is the reason given in the plot. The real reason probably stems from the fact that Rachel's relationship with Jesse was never meant to be a long lasting thing as the culmination of the season puts her and Finn together, something the plot has been driving towards all season.
