It's been quite a few years. But if I recall correctly, you're referring to the scene where the Ark has been packed in a crate by the Nazi team, complete with a swastika logo on the crate, and the Ark burns away the swastika from inside the crate.
I've never thought about that. I'm guessing that they had some form of shovels and threw anything that would make the ark unclean overboard.
