Most of them were killed unintentionally, due to smallpox that Europeans brought with them. Smallpox was a nonexistent disease in the Americas, and Amerindians didn't have any immunity against it. That explains why - gunpowder weapons and horses aside - small armies of 100 up to 500 men defeated full empires of millions of people.

They were treated horribly. Once they became Christian they weren't allowed to leave the mission grounds. The 5-6 soldiers quartered at the mission would attack the women and beat the men. The padres didn't treat them very well either. On mission grounds today state historians have found mass Native American graves.

Beside the superior weapons and avarice in search of gold of the Spanish conquistadors, European diseases, such as smallpox, etc, even our common cold, killed many of the native population.
