They were killed by Beorn. Beorn was investigating the truth behind Gandalf's story of the party's flight from the goblins and captured a wolf and goblin near the circle of trees where the party hid from the wargs. Beorn is described as having interrogated the wolf and goblin and the clear implication is that he killed them afterwards and kept their heads as trophies or perhaps warnings.
Gandalf and the Dwarves find three swords in a cave: Sting, which Gandalf gives Bilbo. Orcrist, which Gandalf gives Thoring. And Glamdring, which the Wizard keeps for himself.

Yes, the wizard(Gandalf) likes Bilbo very much. It is by the will of Gandalf that Bilbo comes along with the dwarves for the quest. His concern for Bilbo can be seen when all the dwarves come out from goblin's cave but Bilbo remains behind. Gandalf continues to visit Bilbo even after the end of dwarves quest.

Gandalf's first action in The Hobbit is to show up on Bilbo's doorstep, and get invited for tea. He shows up a bit late, having told a few dwarves looking for a burgler to stop by as well. These dwarves, at Gandalf's advice, hire Bilbo for the position. Gandalf then accompanies them for a part of their journey. While with the dwarves and Bilbo, he saves them from three angry trolls and rescues them from the goblins of the mountains. With this accomplished, and the dwarves well on their way to their destination, Gandalf leaves them to go do something else that needs doing. Gandalf left the dwarves, in fact, to go and deal with an evil power growing in the south of Mirkwood Forest. This power is referred to as the Necromancer in The Hobbit, and turns out in the sequel to be the dark lord Sauron, who held Middle Earth in terror for a thousand years. Gandalf, and a few wizard friends, successfully drives the Necromancer/Sauron from Mirkwood. Since their foe simply pretended to flee and then sent a few henchmen to take it back, the action wasn't really all that useful, but it's the thought that counts. This done, Gandalf returns to the dwarves, and is there in time to warn them of an approaching goblin army. After the goblins are defeated, Gandalf guides Bilbo the hobbit back home, and goes off to do whatever wizards do.

While in the goblin tunnels, Dori was carrying Bilbo on his back since the hobbit was too small to keep up on his own. As they ran, a group of goblins quietly followed the company of dwarves and, sneaking up from behind, a goblin grabbed Dori by the foot, tripping him and causing him to drop poor Bilbo. The hobbit bumped his head on a rock and blacked out. A fight broke out between the goblins and dwarves, and then Gandalf shouted, "Follow me everybody!" and the dwarves all ran father into the tunnel with the wizard. Bilbo, being unconscious, was unable to follow and was left behind. Later, Gandalf was quite upset with Dori for not picking Bilbo up again, but Dori said in defense, "You shouted 'follow me everybody!' and everybody ought to have followed. We thought everybody had." Meanwhile, Bilbo went on in the tunnel once he gained consciousness, and proceeded to find the Ring and meet Gollum.
