The Northerners had to cross the Bull Run River in order to fight the battle, but the Southerners did not as they were already there. For them, nearby Manassas Junction where General Johnston's reinforcements arrvived by train was a more convenient landmark to denote the battle.

It was the habit of the Southern armies to name battles after the nearest town which in this case was Manassas. The Union would label the battles after nearby streams or other geographic land marks. This method of naming was a general method and often times both sides would call a battle by the same name. Examples of these are Gettysburg, Chancellorsville, and Vicksburg.

Because the Confederates liked to name their battles after the nearest town or settlement, and the Union liked to use the name of the nearest river or body of water.
