Odysseus didn't kill Polyphemos when he fell asleep because he needed him to move the giant boulder blocking the cave's entrance. If Odysseus killed Polyphemos, he would have been trapped inside the cave with no way to escape. Additionally, Odysseus wanted to exact his revenge on Polyphemos by blinding him, rather than killing him outright.
