becausethe clouds come together to gather up the water then it pours

answer 2 Clouds will appear more and more dark as they get thicker and thicker.

Or if there is another layer of cloud above them, to cut off the sunlight from the top of the clouds.

If the sunlight hits the top of the cloud, it will be reflected from one cloud vapour droplet to another within the cloud, without much loss of intensity. But once the vapour droplets become larger due to collision etc, their 'total internal reflectivity' will decrease.

Cumulus clouds are the common fluffy clouds that are the main rain making clouds. They commonly form thickness of many hundreds of metres, and this makes the accumulated loss of reflection larger, thus the cloud looks blacker.
